don't use thermal glue, if that sucker ever needs a new fan, been there, hated it...
if you have access to a drill press you could dial in the holes, then again if the left over material is narrow...or, a second thought would be to get a couple of small washers, 3mm center bore and at least 7 or 8mm outside diameter, glue a couple of layers of paper to insulate when against motherboard backside, use washer on back of MB papered side facing the MB bottom, mount cooler as one normally would, insert mounting pin through MB hole and washer, walla...there is normally enough play with the attachment for the extra washer on the back, plus it will attach with greater pressure, insuring maximum cooling...
sometimes one has to get creative...
