They used ssh and logged in as root to disable the emergency power.
I noticed the ssh login. After reading on /. that they used nmap and "sshnuke", when I watched it again you can see those as well.
BTW correct me if i am wrong...

No, you don't need programming knowledge to watch the Matrix...
It simply helps us understand the "how" in more detail than is necessary.
Does it make a difference that you know they had an ssh session and ran nmap and sshnuke? No, all you need to know is they disabled the power.

The back doors are not the hackers way in via a router or internet connection. That sort of hacking is done when they initially connect to the matrix. The backdoors are builtin by the original programmers so that they can access their programs later and bypass any new security features added onto the program. It is like if microsoft could bypass any password by typing ctrl+alt+p and get into any network using their software. Backdoors in programming are used for easy access by the developer.
