Beyond some compatibility issues on some older motherboard chipsets with AGP 4X, you should always choose the faster AGP transfer rates over the slower ones.
The only time I would go with a slower transfer rate is if the video card was too demanding on the northbridge, especially with a tweaked out rig. GB_Cobber actually had to slow down his AGP transfer rate when he went from his GeForce2 MX to his GeForce2 Ultra (I believe).
